To get to Takayama with your JR Pass from Tokyo, take the JR Tokaido Shinkansen to Nagoya. Keep in mind that the Hikari trains are included in the JR Pass while the Nozomi trains will have to be paid for separately, since they are not included.
Another option is to take the Hokuriku Shinkansen from Tokyo to Toyama and then take the JR Hida Limited Express train which will take you to Takayama in less than 4.5 hours.
If you are in Kyoto or Osaka, take the Hikari or Kodama train on the Tokaido-Nagoya line. Then, take the Hida Limited Express from Nagoya to Takayama. Travel time is approximately 3 hours from Kyoto and 3.5 hours from Osaka.
